Issue refinishing a wood table

This is the table as it originally was.

I just moved into a new place and in the garage I found a table that my daughter has asked me to fix up and turn it into a dining room table. 
It seems that whomever originally built it used quite a bit of glue to put it together. I spent the day sanding it and have the excess glue removed from the top of the boards. Unfortunately some of it has solidified and fallen out from between the boards and has left very small holes from the missing pieces. 
Do you have any suggestions as to how to repair it? I have attached a picture of it.
